Exactly. But note that it’s only “as far as I know.”
The only info we, members, received about it all works has been summarized here:

The algorithm only gives an ‘optimal’ solution for its definition of ‘optimal’:
juggling with weighted values (costs, evaluated shipping, ‘good store’) and cutting
corners.
I’d first try Auto-select to see the stores it proposes, then I’d clear the selection
and check the stores where I have a coupon (clicking on their Select button).
If they look like good selections, you can select them (even remove a few parts
from the selection), and then use Auto-select to get the rest of the parts and
see if the new solution is better (once the coupons are applied).
You need to ‘play’ with Auto-select. Sometimes it finds better results if it
has fewer lots to search, sometimes it’s when it has more.
(You can (de)select items by using the Wanted Items tab on the left.)

At the check out, 3rd phase, when selecting Payment mode, go down especially
if many payment modes are available, there is a dropdown select box to pick up
and use the Coupon.
Coupons aren't selected by default, this is a MAJOR pain on BrickLink.
I did lost tens of euros or maybe more in coupons not use because I always forget
