| Hello,
Last night somebody purchased one of my sets but for some reason it didn't
give me the option to invoice them and set the sipping price. Instead, I was
payed and the shipping price was automatically set to a low number and I'm
not sure if it's something on my end or the buyer's. Has anyone else
encountered this before? Please let me know how I can fix this.

You do appear to have Instant Checkout enabled.

must have shipping methods filled in for smaller/lighter sets here:

There's a setting under each shipping method. Personally, I'd recommend
keeping Instant Checkout enabled, but setting your sets/large items to Manual.
I'll post how to do that later if someone else doesn't log in.
