I have my store set to Instant Checkout only, so why did I get an order that
needs an invoice?

Is there a bulky item in the order, or something that has no dimensions in the
catalogue? If you have packing size restrictions, bricklink defaults to manual
checkout in those cases (I think, and shortened version, I'm not completely
up to speed on the mechanics myself, but that's what happens to me sometimes.)

Wow good for you. Yes it would make sense that it would need an invoice.

Another reason would be that it is over a certain weight.

TIL that an order of 1024 pieces, including a 32x32 basepalte, will just barely
fit into a medium sized flat rate box! The baseplate is probably what threw off
the automation. There are 2 different medium sized boxes, and it does not fir
in the smaller one.
