I had a rare Lego which was ordered on April 12. I didn't happen to check
my inventory or website so I don't know if it remained or was deleted. On
April 27th I received another order for the same part. I've only been doing
this for 2 months, does anyone know how this happened?

Possibly a duplicate listing.

If you open the original order (for the piece you sold) and hover over the image
of the item, you can see the Lot ID (see attached image).

Compare this Lot ID with the second order. If the Lot ID's are different
then you had a duplicate listing.
