I am not sure; on the order page I click on the invoice icon, add my completed
template with prices and then send that via BL in the form of email (is that
what you mean by updating?). Sounds like I am missing a step in there or something...

Just don't send your email. You accept PayPal onsite, so have them use it.
A pay button will appear on their order details once invoiced (or marked ready,
not sure which).

Are you adding the shipping costs to this page: https://www.bricklink.com/orderReceived.asp
And then clicking the submit changes button?

After that you would click the send invoice button.

You shouldn’t have to manually add your message to every invoice. You can amend
the invoice template here: https://www.bricklink.com/v2/mystore/message_templates.page#/1
