I have an order, I went to add shipping price so I can invoice but it's saying
I can't because the order has been paid for, but it hasn't. I don't
have instant checkout and there is no payment in my PayPal. How do I go about
adding the shipping cost and invoice?

With the edit order button on the orders received page you can change the payment
status as none and the order status to ready.
Then you can add the costs and send the invoice
