Let's say that someone places an order that weighs 14oz. The instant checkout
calculates the cost at 6$ for shipping. He pays and I pack the order. After I
pack it, the total package weighs 17oz, so now I have to pay 10$ shipping for
the label and loose 4 dollars. How do I prevent this/have the checkout account
for packaging weight?

2 ways to combat this. You can pad your shipping prices by a little bit to cover
packaging.

Second you can add a weight factor to the shipping method. It adds 10% so that
BL will add 10% extra to the weights of items to account for variations and the
packaging to ship them.

You can also add an absolute base weight (e.g. 1oz) instead of or in addition
to the % factor. I have mine set up to add a base weight of 0.5oz plus a factor
of 10% so 14oz would still fall under the 16oz limit, but 14.1 would be just
over. I don't mind eating the extra cost - if I'm wrong - as long as
it is a rare occurrence.

I just have an instant checkout fee that’s enough so some are under and some
are over. It averages out.

For sets or for parts ? I handle the two cases differently.

Sets are entered in lot listings with a weight that represents both the set and
the smallest packing box it will fit into.

Parts are handled based on the weight of the part, and I let IC pick a box with
sufficient volume to handle the parts presented. Sets have a minimal volume in
the lot listing.

If someone orders both parts and sets, then the weight of the set (including
the box weight) is added to the weight of the parts.

It sounds goofy, but it does work at the end of the day.
