I was wandering if when I give credit for missing parts in a order or in a set
and a buyer accept that, does that effect the amount of fees automatically or
do I have to do it an other way?

Credit, coupons, shipping, additional fees etc doesn't count in your BL fees.

BL fees are invoiced on the Total of the order (first field).

It's all written in the Help pages.

You can make an Item Removal request, assuming buyer didn't pay for the order
- then the fess won't apply to those removed.

Otherwise, you may have lost a few cents? Not really a big deal IMO.
