I assume the order is not yet paid for?
In that case, you can submit an Item Removal request:
However, it's a fairly confusing procedure as the buyer will have to see
it and approve it. Be sure to explain the process and provide them with the link.
You should also offer them to chance to cancel their entire order without penalty
as that one item may have been the one they were after.

Ask them. If you are not able to fulfill a third of their order they might want
to cancel the whole thing and buy all three from a store that can fulfill it,
considering they will need to pay shipping costs to another seller to get the
third item.
