Just received an order where the buyer bought out entire lots. The system has
flagged all of these lots, marked them as "0" on the remaining (instead of the
traditional x) and thrown them into stock room A. These items are not marked
to retain. Is there a glitch in the system? This happens every now and then,
but its pretty rare when it does it.

I don't think I've seen this before. Try asking the Admins for help.
They are great at solving issues with shops and accounts.

do you use any syncing services? I've also seen it before but have always
chalked it up to something to do with my syncing service

This kind of bug happens from time to time.

When there's an instant payment set up, the items are put aside the time
you pay for them - I've heard about 10 minutes.

If not, you could pay and have nothing because someone else could have bought
the same lots in between...

But sometimes they get "stuck" either with zero qty, in stockroom, or such weird
status.

It shouldn't be a problem, they don't count, they aren't for sale.
And normally it's immediately or very shortly corrected.

If not - it's the most often automatically fixed at midnight EDT every day,
those are deleted.

I had it once (I noticed it once) for a paypal-immediate checkout order indeed
(most of my orders have offsite payment). The "0" stayed for over 48 hours, did
not check it afterwards. I'm never surprised if BL has a single glitch...

This isn’t the behavior I see. I’ll have someone checkout normally and successfully
without any weirdness and then I’ll notice several days later that everything
in their order is quantity 0 and set to stockroom. It never clears on its own.

It's normal - you cannot see if the buyer tried to pay then cancelled the
payment.
All what you see is if in the end he paid.

It never clears on its own.

Then remove them.
There's an automatic cleaning option in Store Settings, but I can't show
it to you as of right now, hoping you'll find.

It doesn’t happen often enough to worry about anymore. Like I said, far worse
when it just left them in your available inventory and people would buy stuff
that already sold. Now I just clean up my stockroom once every 3 months or so.

Yes. It has happened for me about 10 times out of 1500 orders. Definitely a bug
as it’s every item within a single order and only those items. 0% chance that
I somehow accidentally set only those specific random parts to retain. (And did
it for 10 orders over a couple years). And also never had a single item go to
stockroom, but always every single item from an order. Sorry for over emphasizing,
but I’ve had people insist that I just set the items to retain.

Anyway, it’s actually better now as the behavior used to be that it did not reduce
the quantity or move to stockroom. So about twice a year, I’d end up selling
an item I didn’t have and then checking that order and realizing every other
thing the person ordered was not deleted.

Now it just a minor inconvenience.
