When auto selecting stores for a want-list is there any way to stop it from selecting
stores only offering parts in very large quantities when I only want a small
number of them.

This is frustrating because it can massively inflate the total cost of an order
when what should be 1 or 2 $0.05 parts becomes $5 for 100 (or even $100 for 10,000
technic pins ). It also makes it hard to see if I actually found all of the
parts I wanted, or not. ex does 1430/1332 mean I've got everything I was
looking for and 98 excess bricks, or 99 excess bricks and 1 that I wanted wasn't
found.

I can temporarily (unless I forget to clear it later) dislike a seller to stop
them from being picked at all, but that's a very blunt option I'd like
to avoid. Removing the part from the order, clearing all other auto-selected
orders, and then rerunning auto-select is tedious; especially in cases where
I end up having to go through the cycle repeatedly.

Is there some easier way to do this that I'm not seeing?

No way that I know of. But for the “1430/1332” issue, see https://www.bricklink.com/message.asp?ID=1147906
