If time is money, then the amount of time to put all the pieces back together
means you would be losing in the long run. Uploading parts is a great way to
round out your store and increase orders.

you mentioned the long run so if you are planning to sell for the foreseeable
future and plan to get more inventory often then parting them out is better.
usually its worth more but it can taker longer to sell unless you have lots of
other parts for sale (10,000+ lots)

If you’re looking to be around for a while and not necessarily get rid of your
sets I’d recommend parting them out. Doing this will increase your item/lot count
and should get you more orders/feedback

You need to contact help desk to ask for it:
“Offsite payment methods (including IBAN) are available only by special permission
by contacting the Help Desk. Normally a minimum of 10 positive selling reviews
(feedback) and 3 months of selling experience are required to enable offsite
payments. Exceptions may be made in countries which do not accept PayPal or other
common onsite methods.”

I just reread your original post (I skim too much), and I also have most of my
sets entered with the manual billing option as well, unfortunately Bricklink
is just not set up for zone/weight based shipping so this is the safest way to
not under or overcharge for shipping.

I use Pirateship, creating an account is free and no monthly costs, you can get
estimates using zip codes (I use major cities furthest from me), to give you
an idea of what the shipping costs and best carrier will be, you will also get
commercial prices, which are cheaper than retail.

To be honest with sets especially big and high value ones your probably better
off having a manual invoice option so you can quote accordingly and/or give your
customer various options. This is the main reason I choose to sell my sets here
rather than ebay

I don't know if Bricklink actually picks a shipping method for you. I've
been selling new and used sets for a while, and I would advise that you don't
do instant check out. Have the buyer place the order, then figure out shipping
cost, because it will depend on where it's being sent. Then you can send
the invoice with your shipping cost. You can put a note in your terms saying
you'll figure out the best shipping method between a/b/c. It's a bit
longer of a process but I think it's worth it. Also, for used sets, I've
found a lot of folks don't care about the box, which makes shipping cheaper
and easier. If you put a note on your listings saying there's an option to
exclude the box (for used sets only, of course), you'd be surprised by how
many ppl don't really care about the box.

I have found that pirate ship is a pretty good way of figuring out the best method,
providing you have a scale and know the size of the package.

If bought well enough below retail and you’re willing to have the money tied-up
longer term, then yes.

Otherwise, my advice to a fledgling seller here, is to have a good hard look
at the partout side of BL… Investment wise, you can do both

Becoming familiar with “Part Out Value” feature and “On Wanted List” numbers
for key parts within sets, is very helpful. Utilizing both in conjunction with
other input available on the site, is even more helpful in evaluating the potential
and more immediate gradual return on your money.

Taking the first set as an example; whole minifigs/minifigs parts, numbers
