Is it safe to assume that a 99 and a green box means that there are set inventory
discrepancies with regard to specific parts?

Not “discrepancies” but different “production runs” of the same set, with slightly
different inventories. For instance, when a variant change during production
and that has effects on the build so TLG needs to change other parts (Tower Bridge),
or when something doesn’t work well (Mission Intercept Base).

Appreciate the feedback.
This set was odd as the alternatives were much more material and went beyond
the standard mold variations.
