Anyone came across the issue where they find parts from stores that ship to their
country (Australia in my instance), made sure that they meet the minimum order
amount, but got the notice that the seller does not ship to their country when
an order is below a significantly greater amount? (See screenshot)
I reached out to the seller who emphasized that their store minimum purchase
limit is 10 Euro as per the image, and has no idea what is this 564 Euro limit
I am seeing. He suggested that I may have missed a setting or something at my
end since I am relatively new to purchasing at bricklink. Any help would be appreciated,

The seller needs to add an onsite payment option of either Stripe or Paypal Onsite
and set it for international buyers. if they already have that, they need to
disconnect and reconnect their paypal account to bricklink (and possibly upgrade
their paypal account to a business account).

Looking at their terms, they will also charge you for using PayPal but don't
say how much or what percentage, just that it depends on your country. So the
prices won't be as low as you think they are and you ought to find out the
total cost before ordering. It wouldn't surprise me if they add on at least
another 5% and probably more as it is international.
If they are common parts and not something in stock only in that store, you might
do better to shop elsewhere if prices are not too different.

€ 564 is AUD 1,000 (or was at the time you looked at the store).
As Nubs more or less said, the transaction needs to be paid through PayPal Onsite
or Stripe so that BrickLink can collect the AU import GST.
BrickLink has to collect it on orders below AUD 1,000.
