Is anyone else having issues updating order notes and shipping costs on orders?
We also had three "payment has not yet cleared" orders come in. Furthermore,
our syncing software is erroring out when trying to access Bricklink. I don't
know if that's all related...

Just checked and I can edit the orders received shipping and notes fields here
on the website. And also checked the API and it is working fine.

What error is showing to you?
"The page cannot be displayed because an internal server error has occurred."
Are you able to go into Edit order in a couple ones and change the fields there?
Maybe a forbidden character or something, its what usually throws that error.
The orders being marked "paid-pending" is what caused all of this. I
voided all those payments, got it back to status "ready" and the site
runs as normal again. I have already contacted the help desk and explained this
to them. What a headache!

Were customers able to pay regularly using BrickLink OnSite Payment once you
"reset" the order? I had buyers try over and over to no avail. --
