Indeed, also if you stack them to fit into the box then they can’t be listed
as new

I have to ask, why?
On Bricklink, the terms new or used have nothing to do with the condition of
the part.
New means parts straight from a new set or pick a brick. Used means parts that
have been built and/or played with.
There may be new parts that show signs of wear but are still classified as new
or used parts that are like new but just because they are used, they are considered
used.

play with those and then put them back.
They are new at the time LEGO sells them. LEGO doesn't sell used bricks in-store
any more.
They don't sell used bricks on purpose, agreed. (I used to love to buy those
packs from returned sets and store displays!) But people do take the pick-a-bricks
out, play with them, and then they are put back in the bins.

It depends on the store, I have been to some that will use 1 of the compartments
to throw there all the mixed parts that they collect from around.
As StarBrick mentioned, yes, you definitely can sell parts from a LEGO store's
Pick-A-Brick. However, I have found that there's little to no profit in
doing that. Unless you bought unique pieces in Denmark or Germany, there are
probably many Bricklink sellers all over the world who have the exact same P.A.B.
parts to sell. That competition and glut in the market can drive the price down.
You can save the parts as an investment though. Years from now, when those
parts have not been in P.A.B. for a long time, you might have something that
has become more rare.
