This may help:
One gear 3647 is used for the main model. If you check the instructions, after
the end of main model, it shows how to add a motor. I believe the second 3647
is meant for this putting on the motor. There was also an extra.

For many years, this set was my sole source of technic parts.

Now I remember better
On the box, middle top, the gears on the engine are different than what we can
find in instructions. At the time, I was puzzled and proud for this discovery.
There were also some mistakes in the instructions.
We can see in the image that two small gears 3647 were used. Indeed, on the right
side, two

It's not so much that the instructions were wrong. The early Technic sets
each had a history of significant improvements. Many of them have multiple versions
of instructions (see this Bricklist):

...and often there are further improvements visible from box photos and early
advertising (see this post - corrected links are posted later in the thread):

In this case it appears Lego added 2 more of the "new" 16-tooth gears to replace
a 24-tooth and an 8-tooth. This was likely to reduce the speed of the engine
when the model was being pushed fast.

Typically parts were simply added to the roster when improvements were made.
So I would say that there should be 2 regular and 1 extra of the small gears.
2 are necessary anyway to build the lathe shown on the side of the box (and 4
of the 24-tooth gears).

The 40-tooth gear isn't necessary to build any of the models, btw - it's
used for adding an electric motor. But growing up, this was the only 40-tooth
gear I had, so I was glad they included it! It should of course remain in the
Regular section.

I am not sure if there are several versions of instructions for this set, but
I am sure there were mistakes in my version. I cannot check it because it is
4000km away from me. Last time I checked the online version, I didn't find
any mistake. By mistake, I mean a real mistake like the color of one part was
gray but on the next step it changed to blue or a plate 2*10 changed to 2*4 on
the following step.

I think this set in MISB condition or rare. How did you do your research?

I was happy to have this set, being my only technic set for many years until
I got another small technic set in 1991 and also 5510. I liked so much this set
and all its models (except the last one), also liked so much 853, then 851 and
856. My dream was to make a car like 853, for which I missed a forth wheel. Being
impossible to buy a forth wheel, I abandoned this dream except at nights while
I was sleeping. I dreamed many times finding a forth wheel among my parts! When
I was about 13-14, I built a octagon using basic black bricks and plates as the
forth wheel! Then I used few rubber bands to make the movements smoother. The
result was ok.

I also broke many pens, took off their springs and used them to build Shock Absorber
for my car. I followed the model 8865. The result was excellent but I did not
have enough technic bricks and plates for all the 4 wheels.
