There is so much discussion about high PayPal fees, if you don't use PayPal,
what is the best setup with Pirate Ship, I don't want to comingle my Lego
income with my personal financial accounts. Would Pirate Ship disperse the sales
taxes?

Not so much.
PayPal fees for the seller can be close to their % fees in your Country, like
3.5%?
But PayPal can represent 100% or 75% of your sales, is it worth losing this?
And no, taxes won't be applied by BrickLink in this case, that mean you won't
be able to sell to those States/Countries...

Bircklink requires an onsite payment method like Stripe or PayPal to collect
sales tax in the US States that have it and several countries like Australia,
Norawy, the EU (Under 150 Euro) and possibly other countries.
Without an onsite payment method you will not be able to sell to these states/countries.

I'm not quite sure what you're asking here, if you take onsite payment
only on BrickLink (and given when your account was created, and the fact that
you're located in the USA, I don't believe you have any choice), you
have to accept PayPal or Stripe. Sales taxes etc. are going to be collected for
you either way.
Pirate Ship is only going to come in when shipping, they do not handle the sale
at all.
