Since I have become an official sales channel, VAT has been paid on sales.
This means that I have to spend money on small orders because VAT is charged
on the entire amount, including shipping costs.
In the Netherlands, postal companies are exempt from VAT, but I have to pass
it on to the customer.
perhaps go for a minimum buy or higher fee?
what do you think about this?

If you were a shop selling stamps, you would sell those at the 0% rate for general
postal services. However, if you are selling the service of shipping, which might
include packing and handling, this falls completely under the normal 21% VAT
scheme. That's just what is the Belastingdienst's rule. Since offering
a complete shipping service is what you (should) do, Bricklink only supports
the second option.
Feel free to charge a realistic shipping fee which covers your costs. Everything
else should be covered within your sales prices.

Please also note the distinction between products and services that fall under
the special 0% rate (like general postal services, health care and education)
versus companies being exempt from keeping a VAT-administration (because the
Belastingdienst decides they are too small or mainly provide the above 0%-taxed
services).
