I have paid the order via PayPal after manual invoice, then started NSS process.
Today I have noticed that the shop is closed because of 3 completed NSS.
If I cancel the order via NSS will I get my money back?
Or should I start any process on PayPal site at the same time?

You don't get the money back by filing a NSS but file it if the seller hasn't
shipped. If the seller hasn't shipped and doesn't refund your payment,
you need to contact Paypal.
I wonder if I may run into the same problem. I was given a tracking number a
month ago and told that the shipment was stuck in a warehouse, and it could take
days or even weeks. It is now more than a month. ......I've never had to
file a NSS before.

Don't cancel the order - file an NSS *and* start the process on PayPal.

You should file a refund request with PayPal. Do not wait, filing it will absolutely
ensure you get your money back, before the claim period expires. Did you pay
through BrickLink's PayPal Onsite? It may be a different refund process if
that is the case. I don't know what that is, but there would be help available
on it through the BrickLink Help Center, if you paid via that method.
