Just out of curiosity, is there any good way to discern between these two catalog
entries?

 
Part No: 3003pe1  Name: Brick 2 x 2 with Black Eye Offset without White Pattern on Opposite Sides

I understand it is easy to identify in any other brick color but when printed
on a white brick how can you tell if the whites of the eyes are printed in white
or not? Or does it even really matter anyways?

The white pattern has a white dot in the eye, the other is just a solid black.

I don't think it does. The white pattern has a white white of the eye, while
the non-white pattern has a transparent white of the eye (that is, that area
is simply not printed).

That appears to be a third version, only in use since 2010.

Does 3003pe2 really exist in white? I can't imagine why they'd print

I have been asking myself that question since 2010.
