I just tried to upload a BSX file using Bricklink's Mass Update page. I
had updated some of the remarks, but Bricklink ignored those changes and only
picked up the items where there was a quantity change.

Did you use an old(er) Brickstore to create the BSX?
In that case maybe the BSX file did not contain the updates.
An old(er) version did not put remark updates only in export file, and so there
is nothing for Bricklink to pick up.
Sorry for not getting back to you sooner. I have had my hands full with a complete
audit of my inventory and it looks like it may be more than a week before I've
finished it.
To answer your question, no, my Brickstore is up to date. In fact, I was considering
using the older version I have on another PC and comparing the output with the
version on my laptop.
