I am putting an older used set back together, based on the bricklink inventory
for the set. Is it best to put the pieces in baggies based only on color or
based on each page of the actual instructions? There are LOTS of pieces!

both are done but in general sorting by color is the go-to to as its the best
method to confirm everything is present as one has to use the bricklink inventory
to verify it which is by default sorted by color

Old sets don't have LOTS of pieces.
Newer sets have LOTS of pieces!
For the sets I sell or for my collection, I sort based on type and also based
on the number of parts in each category:
- bricks
- small plates
- medium plates
- large plates
- minifigs
- rounded bricks
- smaller parts like accessories
This will then be very easy for builder/buyer to find and build the set.
This is also close to how TLG pack sets.
