This is already an option. On a wanted list page, click the drop down next to
"Sort By" and select "Have Qty". Then you can choose up or down
for the order based on your needs.
Additionally, if you go into a wanted list and next to the search bar click "More
Options". At the bottom of the center section there is a check box to "Hide
Items if Have Qty is = Want Qty".

Nope, and OP said it already: sort by Have only sorts by Have, not by (Want minus
Have).
Example, your list has:
— part A, want = 1, have = 0,
— part B, want = 2, have = 2,
— part C, want = 3, have = 1,
— part D, want = 4, have = 3.
If you sort by Want (descending): D, C, B, A (values 4, 3, 2, 1).
If you sort by Have (descending): D, B, C, A (values 3, 2, 1, 0).
What OP wants (descending): C, (D, A), B (values 2, 1, 1, 0).
Additionally, if you go into a wanted list and next to the search bar click "More
Options". At the bottom of the center section there is a check box to "Hide
Items if Have Qty is = Want Qty".
That would hide A in the sort by Have (→ D, B, C), or in the sort by Want (→
D, C, B). None of these orders would be what OP wants (C, D, A, B or C, A, D,
B).
