I had a seller cancel my order after filing a NSS on the seller not shipping
my order for over a month and he agreed of cancelling my order. I made the payment
by PayPal (Onsite). Does the seller have to manually refund my order or does
it automatically refund back to me within 3-5 business days or do I need to file
a dispute on Paypal inorder to get my refund from the cancelled order?

did the seller cancel the order only after an NSS was filed or did the seller
AGREE to cancel the order per a request to cancel it & you filed an NSS
on him to cancel the order...?
those are 2 different scenario's
I filed an NSS first, then requested to cancel my order due to not shipping the
order about a month. He filed OCR to cancel my order.

The seller has to refund manually. Cancellation on bricklink is not linked to
refunds. If the seller hasn't refunded and previously kept you waiting a
month, I'd go straight to PayPal.

I was thinking of doing as my backup plan. I contacted the seller about the refund
situation.
