Most of my LEGO collection is from Bricklink and I've made dozens of orders
over years. As a result I'd love to be able to:
(1) Query what I've ordered in the past to check whether I have something
already
(2) When ordering, see a flag/reminder that I already own the part I'm about
to re-order accidentally

My apologies if this was suggested already, I could not find a reference.

I think this has been suggested in various forms numerous times, but BrickLink
doesn't seem intent on doing anything about it. However, there are some things
you can do.

One thing you can do is upgrade to a seller account. You will then be able to
use the store inventory feature to maintain a record of the parts you own. As
long as you keep your store closed and your inventory in the stockroom, there
is no risk of anyone buying it. Many BrickLink "sellers" use the store inventory
feature for the sole purpose of managing their collection.

You can search your inventory for parts that appear on your Wanted List. However,
it will show you parts that appear on any of your Wanted Lists. As far
as I am aware, there is no way to search your inventory for parts that appear
on a specific Wanted List. Also, BrickLink will not flag parts in stores
that are in your inventory. For that, I would recommend using the Wanted List
"have" quantity. However, I don't know of any easy way to apply your store
inventory to a Wanted List so that it updates the "have" quantity automatically.

I have also heard of people using third-party software such as BrickStore to
