Hi,

is there a way in Bricklink when a buyer pay with paypal onsite and the shipping
costs are wrong to change it in the system?

I am not 100% sure, but I think the only way to make changes on Bricklink (if
PayPal Onsite is used) is to 1. change payment status to [returned], then 2.
refund the whole amount.
After that you can 3. make changes and send a new Invoice.

But you will loose your PayPal Fee and Buyer has to pay a second time.

Maybe someone can confirm this or has an even better solution?!

but there is no status named "returned" only "paid" and "not yet paid"

"Separate order payment status from order status"

At my order page, payment status shows:
none
sent
received (payments is set to received with PayPal Onsite Payments)
clearing
returned
bounced
completed
