Can these be added as alternate counterparts?

This is really a question about inventories. Since you posted it to Catalog,
the people from inventories may not have seen it. They're the ones who can
answer your question. Since I've been around here a while (and was a former
inventory administrator for the site), I'll take a stab at answering it,
too.

I briefly looked around and could not find a set where this has come up before
and I couldn't find where it was covered in written policies. But I'm
nearly certain I remember that it has come up in the past. It's difficult
to speak to the issue without finding some set where it was handled, though.

If my memory is correct, when it has come up in the past the decision was to
include all stickered counterparts in the set inventory regardless of whether
they came from the main model or alternate models. It seems like the right
thing to do. The only way I could see it being a problem is if the set included
the same part with different stickers or sticker placement. Even in those cases,
though, I don't see it really being an issue.

I don't think the parts would be alternate counterparts, since that isn't
possible within the inventory system as far as I'm aware. They'd just
be regular counterparts. The Counterparts section is really a catch-all for
a number of different things and this would just be another.

Here are the rules on Counterparts:

"Counterparts - Parts which are either assembled from or permanently changed
from parts in the Regular Items section during the process of building a set
according to the instructions. Examples include parts with stickers applied and
cut pneumatic hoses. In the absence of instructions, exceptions may be made.
Refer to Additional Information About Counterparts for further details."

Here is the additional information:

"Adding Stickered Parts - Stickered parts must be added to the BrickLink catalog
before they can be added to this section. To add a stickered part to the BrickLink
catalog, first submit the stickered part for approval using the Add Item form
and then upload an image of the stickered part using the Add Image form. The
uploaded image must show the sticker(s) applied to the part exactly as shown
in the instructions. After the stickered part has been approved to the BrickLink
catalog, submit an Inventory Change Request to add the new part to this section."

So the situation is not directly addressed in policy, but I'm somewhat confident
that you would be allowed to add the stickered parts from the alternate model
of Set 5533 to the catalog and they'd be approved as regular counterparts.
And the inventory administrators would probably be easily persuaded to update
policies to include information about these kinds of situations if you ask.
